Supplemental Materials

1.  Amoeba-specific gene families:

Out of the 1510 gene families shared between D. discoideum and E. histolytica, 63 were not shared with the five model organisms. 21 of these families have orthologs in other organisms not covered by the five model eukaryotes, however, none of them are orthologs in animals or plants. 42 of these families are putatively present exclusively in amoebae. The D. discoideum genes represented by these families can be accessed on this table.

2.  Gene families shared among other model organisms:

The 1510 gene families or archetypes shared by D. discoideum and E. histolytica were compared with five representative eukaryotes (see text for Methods). The five organisms included three animals (C. elegans, D. melanogaster, H. sapiens), one plant (A. thaliana) and one yeast (S. cerevisiae). The gene families shared across all seven genomes number 1132. The lists of D. discoideum genes among these families can be accessed by clicking on the following figure:

Alternatively, you can also browse these genes using this drop down menu:

If you are intereted in a particular D. discoideum gene and know its dictyBase id, you can query it directly:

3.  GO analysis:

The 1132 gene families shared across all seven genomes, i.e., the universal common eukaryotic gene families, are enriched for Gene Ontology terms. Using the software GOAT we have determined the numerical enrichment on three GO trees. You can view the results on JPG images, and view/download the raw data in Tab-deliminated files:

4.  Horizontal gene transfer:

The 44 putative E. histolytica HGT genes that are homologous to D. discoideum can be viewed on this table.

The 1 putative D. discoideum HGT gene that is homologous to E. histolytica is DDB0204031 (Beta-eliminating lyase), and its counterpart in E. histolytica is 347.m00051.
